You don't need stairs and a lift in every car. If there's no services offered in the lower floor of most cars, just extra seating, then you could probably get away with lifts in half the cars and stairs in the other half, which wouldn't be any more space than they use now.

Conductors need a full width cab at the center of the train. That won't have a pass-through. Given that, there is not much reason to give up the operational/maintenance flexibility of five car sets.

Who is funding this? New York State? Is there ANY evidence NYS govt is unhappy with the current service and might consider this?
