Depending on how you measure it, LIRR isn't a bigger system

Track Miles and Route Miles are higher on MNRR. They have roughly the same number of stations. LIRR has about 10% more passengers (80M vs 72M).

That doesn't help answer your question, though. Part of the answer could come from MNRR riders having a longer average ride and thus higher revenue per passenger. Part may also come from how the State of Connecticut reimburses MNRR for various expenses.
