For instance, intra-MTA proposals or MTA-wide issues, which may involve both Metro-North Railroad (MNRR) and the Long Island Railroad (LIRR). Other intra-agency examples: through running such as the now discontinued MNRR-NJT Meadowlands special. Topics which only concern one operating agency should remain in their respective forums.

I don't think that's the case. On the LIC end, the portals for Line 1 and Line 3 are right next to each other, with the portal for Line 4 almost in line with them but on the other side of the complex. The Line 2 portal is about 1/4 mile west (closer to the river) than any of the others. I can see Line 2 getting flooded because of its closer proximity to the water, then Line 1 getting flooded via the evacuation cross-passages from Line 2. If it was a matter of barriers failing, then Line 1 and 3 would have flooded together.
