Here is what WBZ 4 has to say about it :

Due to police activity Red Line Ashmont service is being terminated at JFK. It's been like this for a couple hours now. Anyone know what the deal is?

I keep receiving alerts that the OL is terminating at Wellington and shuttles are running to Oak Grove due to "weather related problems" in Malden! WEATHER?! It's the nicest day in a long time!

Probably sun/heat kinks. With the storm washing all the dust/pollen out of the air, the sun's rays felt warmer than usual today.

It's the wind. Downed trees near Oak Grove are fouling the Haverhill line, so OL is likely caught up in the same thing. The fairweather gusts that went through here an hour or two ago were incredible. Worse than last night since immediate Boston Metro got almost nothing from the storms.

See my post on the commuter rail for the full story. The tree was on the west side of the right of way, so it was 90% or so on the Orange Line, extending over onto the Western Route track.
Wondering if I'll see the Haverhill double-tracking finished before I retire...

Green Line C & D branch service will terminate at St. Mary's and Fenway stations due to a signal problem near Kenmore Station. Substitute bus service will replace regular train service between Kenmore and St. Mary's and Kenmore and Fenway. Please allow extra time for your commute. 6/6/2011 9:22 AM

Looks like maybe they're locking the switches for the D Line and bustituting the C Line for the evening rush?

mbtaGM posted a photo on Twitter of the failed switch motor shaft that messed up the C & D Lines yesterday:
